You can catch KK express, Goa Express, Zelam Express, Sachkhand Express and get down at Kopargaon Railway station which is 25 km from Shirdi.
Some trains come to Manmad Railway Station which is 60Km from Shirdi.
From any of these railway stations you can hire car / taxi which are available 24hrs.
If you wish to travel by air, then travel to Pune or Mumbai then by taxi or volvo bus come to Shirdi.
If you want to travel by the road route then this is how you need to come,
Delhi–Jaipur–Ajmir–Udaipur–Ahmedab… –Baroda–Surat–Vapi, from Vapi take left turn towards Nashik–Saputara hill station (must see this unique hill station in Gujarat )–Nashik–Shirdi.
